Where to put canonical tag?

Hi folks,

One of my clients website is running index.php that is duplicate of home page as per Google. I need to know Where should I put canonical tag in home page saying index.php or index.php page saying that this is duplicate of home page. Please guide me in the right direction.

Canonical tag is an HTML element that helps webmasters to prevent from duplicate content issues by specifying with the canonical version of a web page as part of search engine optimization. Duplicate issue occur when the same content is accessed by multiple urls.
