Till now, I have found Paypal as the best for sending invoice. There are few more apps like waveapps, Hiveage, Invoiceable which you can use.

I use paypal and invoice-generator.com when its via a banktransfer (you can download the invoice or you can directly send them via mail)... also nice feature is the logo you can add there. Looks Professional in that way.
